Delisted Shares
How would be the best way to handle shares that have been delisted from the ASX but put on the Issuers sub register?

The shares still exist, so that has not changed, but neither the Quotes and Exchange Rate Extension or Quote Loader will be able to download prices so you need to disable the download of prices.
What else you do it up to you, you could leave them in the Investment account they are currently in you could move them to their own investment account.

Is there anyway to close the account and if they are relisted to reactivate
the account?

You can make the account inactive, and at some point make it active again.

You could make it inactive if that is the only shares in the account. It would not make sense to do this if there are other active shares in the account.
