On a Mac the xxxx.moneydance file is actually a Mac package (actually a directory / container. I would be surprised if time machine didn’t cope with it. I will have a play with TM in the morning; but as far as I know that works ok for me; but now I will check....

That was fixed long ago (MD 2017 or earlier) and I haven't seen that issue since then. My file says it was modified today as it should. The developer added extra code way back to update the bundle date when you update the file.

HOWEVER, if this is a backup copy you are looking and not the original at it may not get updated date by Chronosync of CCC. The file you are looking at is really a directory and updating dates on directories is somewhat spotty by backup programs since it is not relevant.

I believe that Chronosync and CCC will look at the dates AND lengths of the files internal to that "file" (which is really a bundle) and get the correct internal files updated.

To look in since the MD bundle, right click on it in the finder and select "Show Contents" and you can see all the internal files/directories with their actual modified dates.

sthtag:infinitekind.tenderapp.com,2009-01-14:Comment/489440532021-01-01T19:14:31Z2021-01-01T19:14:31ZModify Date and Last Open date

TimeMachine works fine with MD and have personally used this. As does the duplicity backup program.

sthtag:infinitekind.tenderapp.com,2009-01-14:Comment/489440532021-01-01T20:18:01Z2021-01-01T20:18:01ZModify Date and Last Open date

I'm on a Mac, v11.1. MD 2020 bld 1928.
Mine displays the correct date attributes.
Since the OP is showing a file from 8 months ago it makes me think he is displaying the attributes for a file that has never been used since it was first created.
Check Help->Show Documents folder to make sure you have selected the data file you are currently using.

jonhtag:infinitekind.tenderapp.com,2009-01-14:Comment/489440532021-01-01T21:17:32Z2021-01-01T21:17:32ZModify Date and Last Open date

Mac Big Sur. As for Time Machine, is it backing up the encrypted disk, I presume it is an image.

Have you checked the date attributes of the encrypted disk?

It is just not clear to me what is actually happening with the stand alone Money dance file. I have not tried to run it outside the Encrypted disk but will do so, just to see what happens.

bjwallacktag:infinitekind.tenderapp.com,2009-01-14:Comment/489440532021-01-02T01:08:52Z2021-01-02T01:08:52ZModify Date and Last Open date

I just moved it off the encrypted disk and ran Moneydance. Same problem. The dates do not change and the file will NOT be backed up by Time Machine because it will not appear to have changed.

bjwallacktag:infinitekind.tenderapp.com,2009-01-14:Comment/489440532021-01-02T01:34:04Z2021-01-02T01:34:04ZModify Date and Last Open date

just a user - sounds like an issue to be considered/looked at by IK/MD - even though someone suggested it was fixed in 2017.

dtdtag:infinitekind.tenderapp.com,2009-01-14:Comment/489440532021-01-02T01:35:13Z2021-01-02T01:35:13ZModify Date and Last Open date

That's interesting. I don't use an encrypted disk but I do encrypt my MD data file. I am running MD 2020(1928). It will be interesting to hear if someone else who runs the same version of MD that you do observes the same thing problem with the date. Maybe you found a bug?

When you exited moneydance it said Backing up file 'MoneyDance 4 2 2_2020-10-25' and not MoneyDance.moneydance. This implies that it was opening a different copy!?

Here's a link on what the file actually is;
https://en.wikipedia.org/wiki/Package_(macOS)

If you right click the file, you can choose show package contents and then browse the contents...

Where is 'MoneyDance 4 2 2_2020-10-25'? Can you not launch MD from the proper icon?
