Syncing with brokerage accounts

I am just setting up my Moneydance accounts. I synced MD with my credit cards and it went just fine. Now, however, I have attempted to sync with my brokerage and MD has jumbled the IRA and brokerage holdings.

My question is: should I try to straighten out the syncing, or just enter the holdings one at a time?

    MD downloads transactions from brokerage accounts. However, the brokerages only will offer a finite time for past transactions. Either 6, 12, or 18 months is typical. This can affect the holdings and you might have to setup the initial holdings.

    It should not mix the IRA and the regular brokerage account. You do not mention if you are using direct connect (ie download OFX files) or MD+ connections through Plaid. Either way, you can try to re-setup the connection to make sure that the correct online account connects to the correct MD account.
