Merging a transfer after one side of the transfer is confirmed

The scenario I hit up against is that a transaction comes into an account as a transfer and it is confirmed and reconciled. Then later the other side of that transaction comes in from another account. You can't merge the transactions from the first account. You have to know to stop your work process, go to the second account, find the transaction, and merge it there.
It would be more efficient to merge the transaction from the first account in whatever way that is technically possible.
