How to reconcile; description vs comment

So I bring up the reconcile window and it says I'm about 1500 off. The bank balance of 1100 is correct, I'm confident the bank is right.

So how do I do this? I click on a line in the reconcile window, it flashes, and that line disappears off the regular moneydance ledger page? It sure isn't there anymore.

Detail: There was a deposit made to the checking account that shows on the ledger and on the reconcile window -- same amount, same date. It has an orange diamond in the C column. I click it the diamond disappears AND the entry in the ledger disappears. What is that all about?

There's a little "i' in blue that shows up when I associate an entry I made with an incoming transaction from the bank. But all too often I'm getting duplicates when I'm done. Very confusing. I try to identify transactions in the comment, but what happens is if I select by that, the one with the description from the bank disappears...

Is there a better place to read up on how this is supposed to work? The section on reconcile in the PDF is not very helpful -- I understand the concept and the accounting, but I am confused by how the software is behaving.

    Hi,
Sorry to hear about the confusion you are having. Hopefully I can clarify things a little bit.
Regarding things that happen during reconciliation, it sounds like on your general transaction ledger you have a filter set. At the top of the register make sure the 'all' button is set. Probably it is set to only display uncleared transactions, which is causing them to 'dissapear' when they get cleared.
The download and confirmation process is separate from the reconciliation process. Have you pursued the section on that in the documentation? It starts around page 27. If you have already looked at that section let me know and we can talk a little more about the specifics of how the data confirmation works.
    Sincerely,
    Jon Hoover, Moneydance Support

Not sure how I did it, or what happened, but the issue went away once I discovered that a green check would appear when I merged or accepted downloaded transactions form the bank. This gives me a way to keep reconciled and not attempt to use that feature.

However, this "trick", the green check appearing when I merge, doesn't work any more.

My computer crashed and now that it's rebuilt, Moneydance reinstalled from the last version I had, 2011r2 (803). However, the green check no longer appears when I merge or accept transactions from the bank. I've searched hi and low and can't see anyplace to set that.

    Hi redwoodtwig,
Take a look in Preferences on the Network tab.
Check-mark 'Mark Transactions as Cleared when Confirmed'.

Yes, that was it. Had looked briefly, thinking it was all how to connect
    stuff, didn't read it closely.
