Data from Quicken 2009 not importing properly

I want to got to Ubuntu Linux full time. Hence my interest in Moneydance.

I exported my Quicken 2009 data to a QIF in windows and imported it to Moneydance. Virtually none of my checking deposits appear and so it shows a negative -$17,000 balance instead of a $2,000 balance. What's up with that? Can this be fixed?
