Add Parent Account Generalization
IMO, the single biggest improvement that could be made to MD is to add the ability for any account to be a child of any parent. And, ideally, one should be able to have a particular account in more than one parent and parents in parents (to, at least, a few levels), i.e. like in categories.
Being able to view totals my retirement investment and bank accounts (and other groupings) on the Summary page would so pleasing.

I can understand the desire to see totals of different accounts grouped together in an arbitrary way but I am not convinced that the use of parent accounts is the correct way to do this. The account hierarchy is a tree. As such you can determine your net worth by recursively traversing the tree from the root and summing the value of every account that you pass over. This would not be possible if you allowed "a particular account in more than one parent". You would have a directed graph and not a tree. I feel quite strongly that this would be a mistake.
You can already have parents of parents for all account types except investment accounts.
Perhaps an extension that allowed you to specify an arbitrary group of accounts and show the group on the summary page with the total would better meet this need without breaking the tree structure of the accounts.

Glad you see that a flexible user-specifiable grouping/totaling function (without the no investment and no account type mixing limitation) would be useful.
A Summary page extension that lets you select any accounts as a named, and subtotaled, group would work. But, it would also be nice, if these groups (and their subtotals) could be used in graphs and reports.

If a User Specified Grouping, with subtotal, extension (USG) is implemented, it would be nice if it had the following features:
1) any type account, or category, (and its total of course) allowable in a USG including any other USG
2) large number of USG’s definable (say 20, or more)
3) USG’s work in summary preference and page like current/normal account types
4) USG’s shown on the Summary page have a time period selector, similar to Budget Bars (a time selector for reminders and accounts on the summary page would also be useful)
5) USG’s can be used/selected in graph’s and reports like accounts and categories
